The French champions dominated the match, but it was David who finally broke the deadlock after just 22 minutes when he converted a header from a corner kick by midfielder Benjamin Bourigeaud.
Lille, who were without injured forward Dimitri Payet, had to come from behind to claim the win and keep their hopes alive for a spot in Europe's premier club competition next season.
They will now face either FK Krasnodar or FC Dinamo Tbilisi in the second leg at home on February 28.
"We're very happy," said Lille manager Christophe Galtier. "We needed a result like this to be able to qualify."
Stade Rennais, meanwhile, have been eliminated from the Europa Conference League, which is part of the UEFA Europa League qualification process.
In other matches, Dinamo Bucuresti beat Cypriot side Apollon Limassol 4-1 in Bucharest, while Feyenoord drew 2-2 with Hapoel Be'er Sheva in Amsterdam.
